Fewer Stops

I think it would be a nice idea to actually decrease the number of stops, and spend more money on the fewer stops to make them more comfortable, unique, etc. The extra block or two that riders would have to walk would be a good way to get exercise.

Idea To Increase Ridership

What if all the buses and light rail routes were free to use all over the city? It would cut the time it takes for buses to exchange passengers, check passes, etc. It would also encourage people to ride because, well, it's free. It's also more convenient than using the ticket machines (having actual cash), etc. The operating costs would be offset by a new levy on passenger cars and trucks.

Simplify Public Transportation

I think a huge deal with using public transportation is trying to figure out when the next bus / train will arrive. Could the system be simplified such that each stop has a set arrival / departure time? For example, every half hour. That would end the need to print out huge time tables.
